Dear all 

I'd like to know why it could be desirable to shift the time origin to the center of every
segment (using "fftshift" on the segment in MATLAB) before doing the FFT in the
Short-Time Fourier Transform.

In this paper the author says that the phase will be easier to analyze: 
http://www.cs.princeton.edu/courses/archive/spring05/cos325/Bernardini.pdf (on page 4, section
3.3, fft centering). 

Yes the phasogram looks better, but does the shift have any other implications for the
frequency domain processing?
