TOD input comes from crystal oscillator rather than
PLL. So even PLL stop working, TOD still can count
input pulse from crystal oscillator. If you use
external oscillator, you should run above 6Mhz. But
you must carefully connect your clock on correct pin.
Please see the following comment from Motorola.

"If external clock frequency is greater than 4Mhz and
Time of Day module is in use, Connect clock source to
XTAL and EXTAL must be connected to VDDA/2. Customer
can use resistor divider to get VDDA/2."
