Yes, I think it is pretty safe to assume that this is the same pin. VSS is
often
used to refer to the source voltage as opposed to the drain voltage (usually
VDD). The pins on the FPGA package and the pin table
seem consistent too. The AGND pin can be tied to the digital ground plane (it
is
the return for the current used in the analog PLL circuitry). The analog VCC
should be filtered according to the data sheet.
