With the 56f803, is there a way to trigger the ADC on the inputs
to the decoder ?
I want to set it up so that it does an A to D on each pulse of
a 2 phase shaft encoder.

For a hardware solution, the hardware input to timer C0 or C1
can be used to trigger the sync output of timer C2 to cause a conversion to
start. external circuitry would be needed to connect that input to the
decoder signals.

You should be able to enable the A/D zero-crossing interrupt along
with the ADC offset register to get generate an interrupt when any one
of your encoder lines crosses 'zero' between the logic states.
