Exactly. Also keep in mind that the range of the phase you got using FFT usually wrapped between [-0.5pi +0.5pi], which means that you will not possibly measure...

I think you can easily get the answer by applying Fourier series analysis on the output (nonlinear) signal.

Which kind of filter do you want ? IIR or FIR ? The fir2 function in MATLAB may be able to satisfy your requirement.
