Hi Prateek: (1) You could compare delay, MIPS, memory needs, code size, transparency to non-voice signals (signalling, FAX, TDD, alarm systems, music), tolerance to channel errors, tandeming with other codecs, input level sensitivity, background noise sensitivity, comfort noise generation and MOS. (2) I'm not sure what MSE you mean. Perhaps MSE of the MOS scores? (3) MOS scores are platform independent but do vary a little with input file as a function of male versus female, language, etc. (4) I do not know of Matlab G.729 code.
