If you are sure (or somewhat sure) of the frequency of  the perturbating signal you can, before doing the FFT, translate in frequency by premutiplying by a compex...

Your specs are not precise enough, but supposing that your signal of interest is relatively low bandwidth around a carrier of 250Mhz  (say bandwidth < 25 Mhz)...

I do not understand: the phase  of (2) is always 0.  If the given is strictly |z1-z2| , then forget it you will never be able to find out which of z1 or z2 has...
